I have several wagons and they all have bolts on the bottom and studs on top. Recommendations?

Stock would have been all studs. Bolts can be used, though.

What is the correct method to install these cap studs? Is it necessary to apply a thread lock to ensure these do not work their way out of the knuckle?

They wont as long as you use a lock washer. I would use some sealant on the bottom ones.

Are these the type used to hold the top kingpin cap /steering arm two fitted each side wider centre section

These are the ones used on all the Willys listed above. They hold the king pin cap to the knuckle.
