Fitment is D44 v D41. If you have a CJ-2A it has the D41.

Willys in general have a max speed of under 55 mph safely. Really I never go above 45 mph myself. A lot of it has to do how you drive in general as well. Defensive driving is best.

Will this cause any issues with flat towing?

No it shouldnt. But you always want to remove your driveshafts if towing and keep it below 45 miles per hour.

How can I tell if I have a dana 41 or 44 in a 1946 cj2a?

Its probably a Dana 41 if you have a CJ-2A. If you get us the ring or pinion numbers I can cross them for you and tell you for sure.
